There are persistent issues with save files disappearing in the Xbox Series version of Baldur’s Gate 3. Now the Xbox Support account advises what to do when exiting the game so that the save file remains.
In short, you save from within the game, then exit to the Xbox menu and exit the game from there. They added that work is underway to solve the problem as quickly as possible.

Xbox is aware of an issue that could cause players to lose saved progress in Baldur’s Gate 3. To avoid this issue, players should save their game and then return to the Xbox Dashboard and select “Exit Game” or “Save to Quick Resume.” From the game menu (Home, Game, Selection, then choose “Save to quick resume” or “Exit”) when you are finished playing. Users should not unplug their console from power. Users must select “Power Off” from the console’s menu and leave their Xbox connected to power. We are working to fix this as quickly as possible.
